ATAC-seq is een DNA-sequencingmethode die de hyperactieve mutant transposase, Tn5, gebruikt om veranderingen in chromatinetoegankelijkheid in kaart te brengen, gemedieerd door transcriptiefactoren. ATAC-seq maakt de ontdekking mogelijk van de moleculaire mechanismen die ten grondslag liggen aan fenotypische veranderingen in kankercellen. Dit protocol schetst optimalisatieprocedures voor ATAC-seq in epitheelceltypen, waaronder kankercellen.
De test voor transposase-toegankelijk chromatine met high-throughput sequencing (ATAC-seq) onderzoekt de toegankelijkheid van desoxyribonucleïnezuur (DNA) met behulp van het hyperactieve Tn5-transposase. Tn5 snijdt en ligeert adapters voor high-throughput sequencing binnen toegankelijke chromatinegebieden. In eukaryote cellen is genomisch DNA verpakt in chromatine, een complex van DNA, histonen en andere eiwitten, dat fungeert als een fysieke barrière voor de transcriptionele machinerie. Als reactie op extrinsieke signalen rekruteren transcriptiefactoren chromatineremodelleringscomplexen om toegang tot de transcriptionele machinerie mogelijk te maken voor genactivering. Daarom is het identificeren van open chromatinegebieden nuttig bij het monitoren van versterker- en genpromotoractiviteiten tijdens biologische gebeurtenissen zoals kankerprogressie. Omdat dit protocol gemakkelijk te gebruiken is en een lage celinvoervereiste heeft, is ATAC-seq op grote schaal gebruikt om open chromatinegebieden in verschillende celtypen, waaronder kankercellen, te definiëren. Voor succesvolle data-acquisitie moeten verschillende parameters worden overwogen bij het voorbereiden van ATAC-seq-bibliotheken. Onder hen zijn de keuze van de cellysebuffer, de titratie van het Tn5-enzym en het startvolume van cellen cruciaal voor de atac-seq-bibliotheekvoorbereiding in kankercellen. Optimalisatie is essentieel voor het genereren van hoogwaardige gegevens. Hier geven we een gedetailleerde beschrijving van de ATAC-seq-optimalisatiemethoden voor epitheelceltypen.
Chromatine toegankelijkheid is een belangrijke vereiste voor de regulatie van genexpressie op een genoombrede schaal1. Veranderingen in de toegankelijkheid van chromatine worden vaak geassocieerd met verschillende ziektetoestanden, waaronder kanker 2,3,4. In de loop der jaren zijn tal van technieken ontwikkeld om onderzoekers in staat te stellen het chromatinelandschap te onderzoeken door gebieden van chromatinetoegankelijkheid in kaart te brengen. Sommigen van hen omvatten DNase-seq (DNase I hypersensitive sites sequencing)5, FAIRE-seq (formaldehyde-assisted isolation of regulatory elements)6, MAPit (methyltransferase accessibility protocol for individual templates)7, en de focus van dit artikel, ATAC-seq (assay for transposase-accessible chromatin)8. DNase-seq brengt toegankelijke gebieden in kaart door gebruik te maken van een belangrijk kenmerk van DNase, namelijk de preferentiële vertering van naakt DNA vrij van histonen en andere eiwitten zoals transcriptiefactoren5. FAIRE-seq, vergelijkbaar met ChIP-seq, maakt gebruik van formaldehyde crosslinking en sonicatie, behalve dat er geen immunoprecipitatie bij betrokken is en de nucleosoomvrije regio’s worden geïsoleerd door fenol-chloroformextractie6. De MAPit-methode maakt gebruik van een GC-methyltransferase om de chromatinestructuur te testen met een resolutie van één molecuul7. ATAC-seq vertrouwt op de hyperactieve transposase, Tn58. De Tn5 transposase bindt bij voorkeur aan open chromatinegebieden en plaatst sequencingadapters in toegankelijke gebieden. Tn5 werkt via een DNA-gemedieerd “knip en plak” mechanisme, waarbij de transposase vooraf geladen met adapters bindt aan open chromatine sites, knipt DNA en ligeert de adapters8. Tn5-gebonden gebieden worden hersteld door PCR-versterking met behulp van primers die naar deze adapters gloeien. FAIRE-seq en DNase-seq vereisen een grote hoeveelheid uitgangsmateriaal (~ 100.000 cellen tot 225.000 cellen) en een afzonderlijke bibliotheekvoorbereidingsstap voordat9 wordt gesequenceerd. Aan de andere kant is het ATAC-seq-protocol relatief eenvoudig en vereist het een klein aantal cellen (<50.000 cellen)10. In tegenstelling tot de FAIRE-seq- en DNase-seq-technieken is de sequencingbibliotheekvoorbereiding van ATAC-seq relatief eenvoudig, omdat het geïsoleerde DNA-monster al door Tn5 wordt getagd met de sequencingadapters. Daarom is alleen de PCR-versterkingsstap met de juiste primers nodig om de bibliotheekvoorbereiding te voltooien en hoeven de voorafgaande verwerkingsstappen zoals eindreparatie en adapterligatie niet te worden uitgevoerd, waardoor tijd wordt bespaard11. Ten tweede vermijdt ATAC-seq de noodzaak van bisulfietconversie, klonen en versterking met regiospecifieke primers die vereist zijn voor MAPit7. Vanwege deze voordelen is ATAC-seq een enorm populaire methode geworden voor het definiëren van open chromatinegebieden. Hoewel de ATAC-seq-methode eenvoudig is, vereisen meerdere stappen optimalisatie om hoogwaardige en reproduceerbare gegevens te verkrijgen. Dit manuscript bespreekt optimalisatieprocedures voor standaard ATAC-seq bibliotheekvoorbereiding, met name drie parameters: (1) lysisbuffersamenstelling, (2) Tn5-transposaseconcentratie en (3) celnummer. Daarnaast biedt dit artikel voorbeeldgegevens van de optimalisatieomstandigheden met behulp van zowel kankerachtige als niet-kankerachtige aanhangende epitheelcellen.
ATAC-seq is op grote schaal gebruikt voor het in kaart brengen van open en actieve chromatinegebieden. De progressie van kankercellen wordt vaak aangedreven door genetische veranderingen en epigenetische herprogrammering, wat resulteert in veranderde chromatinetoegankelijkheid en genexpressie.
