Hier zijn vier protocollen voor het construeren en exploiteren van gist Saccharomyces cerevisiae reporter stammen te bestuderen van menselijke P53 trans activatie potentieel, effecten van de verschillende kanker-geassocieerde mutaties, co-uitgedrukt interactie eiwitten, en de effecten van specifieke kleine moleculen.
De bevinding dat het bekende zoogdier P53 eiwit kan fungeren als een transcriptiefactor (TF) in de gist S. cerevisiae heeft toegestaan voor de ontwikkeling van verschillende functionele assays om de effecten van 1) bindingsplaats te bestuderen [d.w.z., Response element (re)] sequentie varianten op P53 transactiveringsspecificiteit of 2) TP53 mutaties, co-uitgedrukt cofactoren of kleine moleculen op P53 trans activatie activiteit. Er zijn verschillende basis-en translationele onderzoekstoepassingen ontwikkeld. Experimenteel, deze benaderingen benutten twee belangrijke voordelen van het gist model. Aan de ene kant maakt het gemak van genoom bewerking een snelle constructie van kwalitatieve of kwantitatieve verslaggever systemen mogelijk door het exploiteren van isogene stammen die alleen verschillen op het niveau van een specifieke P53-RE om sequentie-specificiteit van P53 afhankelijke trans. Aan de andere kant maakt de beschikbaarheid van gereguleerde systemen voor buitenbaarmoederlijke P53 expressie de evaluatie van trans activatie mogelijk in een breed scala aan eiwit expressie. Beoordeeld in dit rapport zijn uitgebreid gebruikte systemen die zijn gebaseerd op Color reporter genen, Luciferase, en de groei van gist ter illustratie van hun belangrijkste methodologische stappen en kritisch beoordelen hun voorspellende vermogen. Bovendien kan de extreme veelzijdigheid van deze benaderingen gemakkelijk worden benut om verschillende TFs te bestuderen, waaronder P63 rooms en P73, die andere leden zijn van TP53 genfamilie.
Transcriptie is een uiterst complex proces waarbij dynamische, ruimtelijke en temporele organisatie van transcriptiefactoren (TFs) en cofactoren voor de werving en modulatie van RNA-polymerasen op chromatine-gebieden in reactie op specifieke stimuli1 . De meeste TFs, met inbegrip van de menselijke P53 tumor suppressor, herkennen van specifieke CIS-Acting elementen in de vorm van DNA-sequenties genaamd Response Elements (REs), die bestaan uit enkele (of meerdere) unieke motieven ~ 6-10 nucleotiden lang. Binnen deze motieven kunnen individuele posities verschillende graden variabiliteit2vertonen, meestal samengevat op positie gewicht matrices (PWM) of logo’s3,4.
De gist S. cerevisiae is een geschikt modelsysteem voor het bestuderen van verschillende aspecten van menselijke eiwitten door middel van complementatie assays, ectopische expressie en functionele assays, zelfs wanneer een ortholoog gist gen niet aanwezig is5, 6 , 7. vanwege het evolutionaire behoud van basale componenten van het transcriptionele systeem8, kunnen veel menselijke TFs (wanneer ectopisch uitgedrukt in gistcellen) de uitdrukking van een reporter-gen moduleren door te handelen via organisatoren die zijn ontworpen om passende REs bevatten. De transcriptie modelsysteem gepresenteerd hier voor menselijke P53 wordt gekenmerkt door drie belangrijke variabelen waarvan de effecten kunnen worden gedifferentieerd: 1) de modaliteit van expressie en type van P53, 2) de RE sequentie die P53-afhankelijke transcriptie bestuurt, en 3) het type Reporter gen (Figuur 1a).
Met betrekking tot de modaliteit van P53 uitdrukking, stelt S. cerevisiae de keuze van de niet-behoudende, onderdeelbare of constitutieve promotoren9,10,11toe. In het bijzonder, de induceerbare cytochromen GAL1 promotor maakt basale (met behulp van raffinose als een koolstofbron) of variabele (door het veranderen van de hoeveelheid galactose in de media) uitdrukking van een tf in gist. In feite vertegenwoordigt de fijnafstemmingen een kritische ontwikkeling voor het bestuderen van niet alleen P53 zelf, maar ook andere P53 familie eiwitten12,13.
Met betrekking tot het type van REs het beheersen van de P53-afhankelijke expressie, S. cerevisiae laat de bouw van verschillende reporter stammen bezitten unieke verschillen in de re van belang in een anders isogene achtergrond. Dit doel wordt bereikt door een aanpassing van een bijzonder veelzijdige genoom Editing aanpak ontwikkeld in S. cerevisiae, genaamd delitto perfetto12,14,15,16.
Bovendien kunnen verschillende reporter genen (d.w.z. URA3, HIS3 en ADE2) worden gebruikt om de transcriptionele activiteiten van Human TFs in S. cerevisiaekwalitatief en kwantitatief te evalueren, elk met specifieke functies die kunnen worden afgestemd op experimentele behoeften17,18,19,20,21. De uitdrukking van deze reporter genen kent respectievelijk uracil, histidine en adenine prototrofie. De URA3 reporter staat niet toe dat de groei van cellen in de aanwezigheid van 5-FOA ook, en dus het kan worden tegengeselecteerd. Het ADE2 reporter systeem heeft als voordeel dat, naast nutritionele selectie, het de identificatie mogelijk maakt van gistcellen die wild type uitdrukken (d.w.z. functioneel op ADE2 expressie) of Mutant (D.W.Z.niet functioneel op ADE2 ) P53 uit de kolonie kleur.
Bijvoorbeeld, gistcellen die het gen ADE2 uitdrukken genereren normaliter witte kolonies op platen met beperkende hoeveelheden adenine (2,5-5,0 mg/L), terwijl die die slecht zijn of niet transcriberen, op dezelfde plaat verschijnen als kleiner rood (of roze) Kolonies. Dit is te wijten aan accumulatie van een intermediair in de adenine biosynthetische Pathway (d.w.z. P-ribosylamino-imidazol, die eerder amino-imidazol ribotide of lucht genoemd is), die wordt omgezet in een rood pigment. Het kwalitatieve ADE2 reporter gen is sindsdien vervangen door de kwantitatieve Firefly Photinus lichtmot (LUC1)12,22. Meer recentelijk is de ADE2 reporter gecombineerd met de lacz reporter in een eenvoudig te scoren, semi-kwantitatieve, dubbele reporter assay die kan worden benut om P53 mutanten te classificeren op basis van hun rest niveau van functionaliteit 23.
Fluorescerende verslaggevers zoals EGFP (Enhanced Green Fluorescent Protein) of dsred (discosoma SP. rood fluorescerende proteïne) zijn ook gebruikt voor de kwantitatieve evaluatie van de transactiveringsactiviteit in verband met alle mogelijke missense-mutaties in de TP53 Codeer volgorde24. Tot slot heeft de kans om tunable promotors te combineren voor P53 allel expressie met isogene giststammen die verschillen voor het re en/of reporter gen geleid tot de ontwikkeling van een data matrix die een verfijnde classificatie genereert van kanker-geassocieerde en kiembaan Mutant P53 allelen25,26,27.
De hierboven beschreven benaderingen worden gebruikt om de transcriptionele activiteit van het P53-eiwit te meten. Echter, de uitdrukking van wild-type P53 in de gist S. cerevisiae28 en schizosaccharomyces pombe29 kan leiden tot groeiachterstand, die is geassocieerd met celcyclus arrestatie28,30 of celdood31. In beide gevallen wordt de remming van de gist groei veroorzaakt door een hoge P53 expressie en gecorreleerd met mogelijke transcriptionele modulatie van endogene gist genen die betrokken zijn bij celgroei. Ter ondersteuning van deze hypothese, de verlies-van-functie Mutant P53 R273H niet interfereren met gist celgroei wanneer uitgedrukt op vergelijkbare niveaus als wild-type P5332. Omgekeerd veroorzaakte de uitdrukking in gist van de giftige Mutant P53 V122A (bekend voor een hogere transcriptionele activiteit in vergelijking met wild-type P53) een sterkere groei remmende werking dan wild type P5332.
Bovendien werd aangetoond dat Human MDM2 in staat was om de menselijke P53 transcriptionele activiteit in gist te remmen, de ubiquitinatie en daaropvolgende afbraak33te bevorderen. Dienovereenkomstig werd het vermogen van Human MDM2 en mdmx voor de remming van P53-geïnduceerde gist groeiremming aangetoond32,34. In een aanvullend onderzoek werd een correlatie tussen P53 transcriptionele activiteit en actine uitdrukkings niveaus vastgesteld, met de identificatie van een vermoedelijke P53 re stroomopwaarts op het ACT1 gen in gist32. Consequent, actine expressie werd versterkt door wild-type P53 en nog meer door P53 V122A, maar niet door Mutant P53 R273H. Omgekeerd daalde de actine expressie door P53 in de co-aanwezigheid van P53 remmers MDM2, MDMX of pifithrin-α (een kleine molecuul remmer van P53 transcriptionele activiteit), in overeenstemming met de resultaten op basis van de gist groei test. Belangrijk, deze resultaten vastgesteld een correlatie tussen P53-geïnduceerde groeiremming en de mate van haar activiteit in gist, die ook is uitgebuit om te identificeren en bestuderen van kleine moleculen modulerende P53 functies28,34 , 35.
Op gist gebaseerde assays zijn nuttig gebleken om verschillende aspecten van P53 eiwit functies te onderzoeken. Deze assays zijn bijzonder gevoelig voor het evalueren van P53 transactiveringspotentieel naar varianten van RE target sites, met inbegrip van de evaluatie van functionele polymorfismen. Het gebruik van kleuren verslaggevers en miniaturisatie van de plaats-assay resulteren in kosteneffectieve en relatief schaalbare assays.
