This protocol is for the extraction and concentration of protein and DNA from microbial biomass collected from seawater, followed by the generation of tryptic peptides suitable for tandem mass spectrometry-based proteomic analysis.
Meta-omic technologies such as metagenomics, metatranscriptomics and metaproteomics can aid in the understanding of microbial community structure and metabolism. Although powerful, metagenomics alone can only elucidate functional potential. On the other hand, metaproteomics enables the description of the expressed in situ metabolism and function of a community. Here we describe a protocol for cell lysis, protein and DNA isolation, as well as peptide digestion and extraction from marine microbial cells collected on a cartridge filter unit (such as the Sterivex filter unit) and preserved in an RNA stabilization solution (like RNAlater). In mass spectrometry-based proteomics studies, the identification of peptides and proteins is performed by comparing peptide tandem mass spectra to a database of translated nucleotide sequences. Including the metagenome of a sample in the search database increases the number of peptides and proteins that can be identified from the mass spectra. Hence, in this protocol DNA is isolated from the same filter, which can be used subsequently for metagenomic analysis.
Micro-organismen zijn alomtegenwoordig en spelen een essentiële rol in de aarde biogeochemische cycli 1. Momenteel zijn er tal van moleculaire benaderingen beschikbaar voor het karakteriseren van microbiële gemeenschappen structuur en functie. Meestal wordt de analyse van 16S rRNA gensequenties PCR-geamplificeerd van milieu DNA 2 – 4. Een nadeel van 16S rRNA gen analyse is dat het alleen informatie over de identiteit en fylogenetische Gemeenschapsstructuur weinig informatie over metabolische functie. In tegenstelling, benaderingen zoals metagenomica, transcriptoomstudie en MetaProteomics geven informatie over de gemeenschap structuur en de stofwisseling. Metagenomica, of de analyse van het gen inhoud van een verzameling van organismen, geeft informatie over de structuur en de functionele mogelijkheden van de gemeenschap 5-8. Hoewel krachtig kan deze functionele potentie niet overeenstemmen met de metabolischeactiviteiten van organismen. Genotype van een organisme wordt vertegenwoordigd door de genen, die elk kunnen worden getranscribeerd naar RNA en verder vertaald naar eiwit, wat resulteert in een fenotype. Dus, om te helpen bij het begrijpen van microbiële functionele activiteit in een omgeving moet postgenomische analyse uitgevoerd 9. Transcriptoomstudie of de analyse van RNA-transcripten is nuttig omdat het toont welke genen worden getranscribeerd in een bepaalde omgeving. Echter, mRNA niet altijd overeenkomen met hun overeenkomstige proteïne verhogen door translationele regulering, RNA halfwaardetijd, en het feit dat meerdere kopieën eiwit kan worden gegenereerd voor iedere 10 mRNA.
Om deze redenen MetaProteomics wordt nu erkend als een belangrijk instrument voor het milieu microbiologie. Gemeenschappelijke metaproteomic analyseert gebruik een shotgun proteomics aanpak waar de buurt volledige aanvulling van eiwitten in een complex monster worden gezuiverd en tegelijkertijd geanalyseerd, meestal door middel van een eigenzymatic spijsvertering in peptiden en analyses over een massaspectrometer. Daaropvolgende tandem massaspectrometrie (MS / MS) "peptide fingerprinting" wordt gebruikt om de peptidesequentie en potentiële eiwit van oorsprong door proteïne-database zoeken (zie voor een overzicht 11) te bepalen. Proteomics werk heeft een lange weg afgelegd in de afgelopen 25 jaar, dankzij de stijging van de genomische beschikbaarheid van gegevens en de toename van de gevoeligheid en de nauwkeurigheid van massaspectrometers waardoor high-throughput identificatie en kwantificatie 11,12 eiwit. Aangezien eiwitten zijn het eindproduct van genexpressie, kan metaproteomic gegevens te bepalen welke organismen actief zijn in een bepaalde omgeving en welke eiwitten ze tot expressie zijn. Dit is voordelig wanneer het proberen om te bepalen hoe een bepaalde set van omgevingsvariabelen het fenotype van een organisme of de gemeenschap zal beïnvloeden. Vroeg, MS / MS-gebaseerde metaproteomic studies in de oceaan werden gebruikt om specifieke eiwitten te identificeren in gerichtemicrobiële lineages, eerste studie gericht op het licht aangedreven proton pomp proteorhodopsin in SAR11 mariene bacteriën 13. Recenter zijn vergelijkende analyses metaproteomic differentiële eiwit expressiepatronen tussen gemeenschappen die toegelicht. Voorbeelden zijn onder meer de identificatie van temporele verschuivingen in de stofwisseling in de kust Noordwest-Atlantische Oceaan 14 of het Antarctisch Schiereiland 5. Andere studies hebben veranderingen beschreven in eiwitexpressie patronen in ruimtelijke schalen, bijvoorbeeld langs een geografisch transect een lage nutriënt ocean wervel een hoogproductieve kust opwelling systeem 15. Voor verdere beoordelingen van MetaProteomics raden wij Schneider et al. (2010) 9 en Williams et al. (2014) 16. Gerichte proteomics is ook werkzaam in de afgelopen jaren expressie van specifieke metabole pathways kwantificeren milieu 17,18.
There zijn drie belangrijke fasen in metaproteomic analyse. De eerste fase is monstervoorbereiding die monsterneming, cellysis en concentratie van eiwit bevat. Monsterverzameling in mariene microbiologie leidt vaak filtratie van zeewater door een voorfilter grotere eukaryotische cellen, deeltjes en deeltjes geassocieerde bacteriën te verwijderen, gevolgd door filtreren voor het afvangen van vrij levende microbiële cellen, gewoonlijk met behulp van een 0,22 um cartridge filterinstallatie 19,20. Deze filters zijn ingegoten in een kunststof cilinder en een cellyse en eiwit-extractie protocol dat binnen de filtereenheid kan worden uitgevoerd, kunnen een waardevol instrument zijn. Zodra biomassa wordt verkregen, moeten de cellen worden gelyseerd om voor eiwitextractie. Verschillende werkwijzen kunnen worden toegepast, zoals guanidine-HCl lysis 21 en natriumdodecylsulfaat (SDS) lysis gebaseerde methoden. Hoewel wasmiddelen als SDS zijn zeer efficiënt bij het verstoren van membranen en het oplosbaar maken vele soorten eiwitten, concentratiONS zo laag als 0,1% kunnen interfereren met stroomafwaartse eiwit vertering en MS-analyse 22. Van groot belang is de negatieve effecten van SDS voor trypsinedigestie efficiency, oplossend vermogen van omgekeerde fase vloeistofchromatografie en ion onderdrukking of accumulatie in de ionenbron 23.
De tweede fase fractionering en analyse, waarbij eiwitten worden onderworpen aan enzymatische digestie gevolgd door LC MS / MS analyse, waardoor am / z fragmentatiepatroon die kunnen worden gebruikt voor de primaire aminozuursequentie van het tryptische peptide initiële bepalen. Verschillende digestiemethoden kunnen worden gebruikt afhankelijk van de soorten reinigingsmiddelen gebruikt, evenals de stroomafwaartse massaspectrometrie workflow. In het protocol wordt 1-D PAGE elektroforese, gevolgd door verwijdering van SDS uit de gel gebruikt om eventuele verontreinigingen te verwijderen detergens. De analyse van eiwitten moeilijk oplosbaar, zoals membraaneiwitten zijn, vereist het gebruik van hoge concentraties van SDS of andere schoonmaakmiddelen. Dit leidt tot compatibiliteitsproblemen met SDS-gelelektroforese. Wanneer het doel van onderzoek vereist het oplossen van deze harde eiwitten oplosbaar te maken, kan de buis-gelsysteem gebruikt 22,24. De buis-gel methode omvat eiwitten in de gel matrix zonder het gebruik van elektroforese. Vervolgens elke reinigingsmiddelen gebruikt voor het oplosbaar zijn voor de vertering van eiwitten verwijderd.
De derde fase is de bio-informatica-analyse. In deze fase worden de MS / MS peptide data doorzocht tegen een databank van vertaald nucleotidesequenties te bepalen welke peptiden en proteïnen in het monster aanwezig zijn. De identificatie van peptiden is afhankelijk van de databank wordt doorzocht tegen. Marine metaproteomic gegevens worden vaak gezocht tegen databases bestaat uit referentie genomen, metagenomic gegevens zoals het Global Ocean Sampling dataset 25, evenals enkele cel versterkt genomen uit onontgonnen lineages 26,27. Eiwit identificatie kan ook worden verhoogd door het opnemen van metagenomic sequenties van hetzelfde monster als metaproteomic data afkomstig 5.
Hier geven we een protocol voor het genereren van peptiden die geschikt zijn voor MS / MS-gebaseerde analyse van microbiële biomassa door filtratie verzameld en opgeslagen in een RNA stabilisatie oplossing. De hier beschreven protocol zorgt voor DNA en eiwitten te worden geïsoleerd van hetzelfde monster, zodat alle stappen in de aanloop naar het eiwit en DNA neerslag zijn identiek. Vanuit praktisch oogpunt, minder filtering nodig omdat slechts één filter is vereist voor zowel eiwit- en DNA-extractie. We willen ook graag om te erkennen dat dit protocol werd gecreëerd door de combinatie, aanpassing en wijziging van de twee eerder gepubliceerde protocollen. De cellysis stappen worden aangepast van Saito et al. (2011) 28 en de in-gel trypsinedigest component wordt aangepast van ShevcheNKO et al. (2007) 29.
Monster behoud is de sleutel tot metaproteomic studies en eerdere werk heeft aangetoond dat een RNA stabilisatie oplossing is een handig opslag buffer voor het opslaan van de cellen voorafgaand aan eiwitextractie 28. Idealiter zouden de monsters worden geconserveerd in situ verschuivingen in eiwitexpressie teniet tijdens hantering 33,34.
