Here we describe a method for bacterial RNA isolation from Listeria monocytogenes bacteria growing inside murine macrophages. This technique can be used with other intracellular pathogens and mammalian host cells.
Analysis of the transcriptome of bacterial pathogens during mammalian infection is a valuable tool for studying genes and factors that mediate infection. However, isolating bacterial RNA from infected cells or tissues is a challenging task, since mammalian RNA mostly dominates the lysates of infected cells. Here we describe an optimized method for RNA isolation of Listeria monocytogenes bacteria growing within bone marrow derived macrophage cells. Upon infection, cells are mildly lysed and rapidly filtered to discard most of the host proteins and RNA, while retaining intact bacteria. Next, bacterial RNA is isolated using hot phenol-SDS extraction followed by DNase treatment. The extracted RNA is suitable for gene transcription analysis by multiple techniques. This method is successfully employed in our studies of Listeria monocytogenes gene regulation during infection of macrophage cells 1-4. The protocol can be easily modified to study other bacterial pathogens and cell types.
Intracellulaire bacteriële pathogenen ─ bacteriën die infectieziekten en kunnen groeien en reproduceren in de cellen van menselijke gastheren ─ zijn een belangrijk gezondheidsprobleem wereldwijd 5. Binnen te vallen en te repliceren binnen een zoogdiercel, hebben intracellulaire pathogenen verfijnde virulentie mechanismen en factoren verworven. Hoewel deze zijn essentieel voor het vermogen om een ziekte te veroorzaken, weten we weinig over hun regulatie en dynamiek. Aangezien genexpressieprofielen bacteriën gekweekt in vloeibaar medium niet de werkelijke omgeving binnen gastheercellen weerspiegelen, is er een groeiende behoefte aan transcriptoom analyse bacteriën gekweekt in hun intracellulaire niches. Dergelijke analyses zullen de ontcijfering van specifieke bacteriële aanpassingen naar aanleiding van de gastheer mogelijk te maken en zal helpen om nieuwe targets te identificeren voor therapeutische design. Transcriptoom analyse van intracellulaire bacteriën gekweekt zeer uitdagend omdat zoogdier RNA overtreffen bacterieel RNA met tenminste tienvoudige. In dit manuscript beschrijven we een experimentele methode om bacteriële RNA isoleren van Listeria monocytogenes bacteriën groeien binnen muizen macrofaag cellen. Het geëxtraheerde RNA kan worden gebruikt om intracellulaire aanpassingen en virulentiemechanismen van pathogene bacteriën met verschillende technieken van transcriptie analyse, zoals RT-PCR, RNA-Seq, microarray en andere op hybridisatie gebaseerde technieken bestuderen.
L. monocytogenes is de verwekker van listeriose bij de mens, een ziekte met klinische verschijnselen die vooral op immuungecompromitteerde personen, ouderen en zwangere vrouwen 6. Het een Gram-positieve facultatief intracellulaire pathogeen dat een breed scala aan zoogdiercellen die al tientallen jaren als model gastheer-pathogeen interacties bestudeert 7 binnendringt. Bij invasie, verblijft het eerst in een vacuole of phagosome (bij fagocytische cellen), waaruit moet ontsnappen in tHij gastheercel cytosol om te repliceren. Verscheidene virulentiefactoren is aangetoond dat de ontsnapping proces, voornamelijk de porievormende hemolysine, listeriolysine O (LLO) en twee extra fosfolipasen 8 mediëren. In het cytosol gebruiken de bacteriën de gastheer actine polymerisatie machines zich voortbewegen op actine filamenten in de cel en verspreiding van cel naar cel (figuur 1). Alle belangrijke virulentiefactoren van L. monocytogenes die betrokken zijn bij de invasie, intracellulaire overleving en replicatie, worden geactiveerd door de master virulentie transcriptie regulator, PRFA. 8-10.
In de afgelopen tien jaar verschillende studies uitgevoerd door ons en anderen hebben met succes toegepast methoden voor de transcriptoom analyse van intracellulaire gegroeid bacteriën in gastheercellen 2,11-15. Twee benaderingen worden gebruikt om bacteriële RNA te scheiden van gastheer-RNA dat is gebaseerd op: 1) Selectieve verrijking van bacteriële RNA en 2) RNA-isolatie door differential cellysis. De eerste benadering is gebaseerd op subtractieve hybridisatie van totaal RNA-extracten van zoogdieren RNA-moleculen (bijvoorbeeld met behulp van commercieel verkrijgbare kits) of selectieve vangen van bacteriële getranscribeerde sequenties (SCOTS) 11. De tweede benadering is gebaseerd op differentiële lysis van bacteriën en gastheercellen, waarbij de gastheercellen worden gelyseerd terwijl bacteriële cellen intact blijven. Bacteriële cellen worden vervolgens gescheiden van de gastheer cellysaat, gewoonlijk door centrifugeren, en het RNA wordt geëxtraheerd onder toepassing van standaardtechnieken. Het grootste probleem met deze benadering is dat samen met de intacte bacteriën gastheercellen kernen zijn ook geïsoleerde, waardoor het RNA preparaten zoogdier RNA bevatten nog steeds. Een manier om dit probleem te overwinnen is intacte bacteriën te scheiden van gastheercellen kernen met behulp van differentiële centrifugatie, maar dit neemt doorgaans tijd die het probleem van veranderingen in genexpressie profiel tijdens extractie. In dit artikel geven we een betere en snelle bacteria RNA-extractie protocol, dat is gebaseerd op differentiële cel lysis benadering. Eerst, L. monocytogenes geïnfecteerde macrofaag-cellen worden gelyseerd met koud water. Vervolgens worden macrofaag kernen verwijderd door een korte centrifugatie en intacte bacteriën snel verzameld op filter, waaruit RNA wordt geïsoleerd met behulp van hete fenol SDS-extractie van bacteriële nucleïnezuren.
De hier beschreven protocol vormt een geoptimaliseerde methode voor de isolatie van bacteriële RNA uit L. monocytogenes bacteriën intracellulair groeien in macrofaagcellen. Dit protocol is gebaseerd op differentiële cel lysis en omvat twee belangrijke stappen voor de verrijking van bacteriële RNA: macrophage kernen sedimentatie middels centrifugatie en snelle ophoping van bacteriën door filtratie.
